The upward facing pipe i believe you are talking about acts like a skimmer for the top of the water and gets rid of any surface film, i personally loved that feature.
What size tank are you putting it on? The pipe is just pvc, it can be cut, i believe i cut mine when i had it on my first tank. Personally i liked my hob reef octopus better.

How big is your tank? personally i don't trust hanna or red sea anymore for anything, accept the hanna po4 tester. Saliftert i've found much more accurate, you might be suprised, i'd order one of their kits for calc and alk if you can and retest. I've never used an orp probe so can't help you there.
I've kept a derasa and a maxima clam in the sand bed under reef breeder leds without issue. Tank was 24 inches deep, leds were about 16 inches above the water line.
