I obviously want to start slow with the bio-pellets. Should I only use 50 gallons worth of pellets in my 180 to start or should I go up to 100 gallons worth of pellets in my 180 to start?
i would error on the side of caution and just go with the smaller amt. I started with a small cup on my 120 and left it going for a good while and observed the tank. Then I just loaded the whole octopus reactor with the npx pellets. So far so good...now my reactor is only 3/4 full due to deletion.

My 180 called for three cups of pellets, so assuming yours would be the same, I'd start with 1 cup, add another cup in a couple of weeks and the third cup after a few more. That will allow your system to adjust. Are you running and GFO? I would take the GFO off for a while.
I started off with the proper amount and it was not a good sight. A bacterial blum which went away in a week or so. Killed some corals. Starting off on the very low side is the way to go. Sudden shocks cost money and really suck. Nothing wrong with taking it easy.
