The acid isn't used to kill the stuff on the rock exactly. It eats the top layer of rock away and removes what is "in" the rock. Bleach will just make it bright white. Vineager will do the same thing as the acid but will take many days. Acid will take 45 min. It's really easy to do. It's look...

I handle them all the time and never had any issues... Maybe it is an allergy of some sort.

There is no need to take the tank completely down to redo your sump and plumbing. Especially if you plan on getting a new sump. You can just mock everything up slowly and make sure it's what you want and then one weekend do the upgrade.
