I would pull out the colonies and dip them with flatworm exit. If you have inverts in your tank, and you run flatworm exit through your system, it will likely kill them. if what you are seeing is a nudi, the flatworm exit should kill it. Zoa eating nudis are unlikely to be spread thoughout...

If you are not sure how to dose ammonia, i would suggest buying a bacterial culture before adding that fish. Try Dr. Tim's or biospira (sp?).
If you use a fish to cycle your tank, the ammonia the fish generates will burn the fish's gills. Will the fish survive? Maybe, it depends on the fish...
Are you planning on adding bacteria before adding livestock? If you are not, I would allow the tank to run without the skimmer for a while so that the bacteria that came in on your live rock has a food source and can multiply. I would also add something to kick start the cycle, like a piece...
